I always took this song to mean, stop bitching and start doing. Take responsibility for your actions and create the world you want. If you want to play victim at every turn and blame someone or something else for all the perceived evils in the world then you might as well just "try pushing daisies" as opposed to actually being the change you want to see.

I am catholic and i think people who blame god for wars and diseases are dumb, man create wars in the name of god, governments formed by men, evil men kill people not god,god in my perspective is a spiritual shelter, faith is a safe home for me,i dont believe in churches or priests,my faith goes for another way

What I take from this song is that god is saying to everyone that they're all unsatisfied with what they have and change things to their liking. So god is saying "fine, next time I make everything I'll get everyones opinion, sorry I made everything so imperfect" since the religious obsess over heaven I'm guessing that's where better off dead comes from. They cherry pick things and aren't satisfied with an imperfect life.

God's apology to believers. That's what I think of when I hear the song. "Sorry I made things so bad here on earth, and sorry that there are so many things that can kill you even. Love Me as I love you, and blame all the other people for what you go through in life, because I am perfect and cannot be blamed for anything. I made this great place for you where I live: it's called Heaven. You can only get there if you die though, physically. So you're better off dead."

After your grave has been filled, flowers will grow up while you are beneath them. 'Pushing Daisies' is an expression; as if the dead person is pushing the flowers up from the soil.

I reckon its about being blamed for something you have no control over, but greg graffin's lyrics have so much content in them its open to interpretation really, that's what makes bad religion so fucking awesome, I listen to underground hip hop mainly but ill always love BR.
