Yeah actually I was born back then. Auto Tune is a computer program so therefore that's what I thought you meant. My mistake. As far as her voice, if you listen to, for example, Metallica from Kill 'Em All and Death Magnetic, James Hetfield's voice sounds different. My point is that for any number of reasons, people's voices change over time.

Madonna couldn't have been auto-tuned in the 80s because the Auto-tune program wasn't released until '97. The reason she had such a high voice then was because she was a lot younger then, therefore had a higher voice.
