I think it's more a reference to one of Slint's songs, "Good Morning, Captain" (seriously, go listen to it now, it's great), which contains the words "I miss you" near the end. You can analyze the song on your own if you want, but I think it's about a captain, who was at sea for so long his family didn't even recognize him, returning home. So, here, he's saying that while he may not miss the other person on the immense level of the person from the Slint song, he still misses them.
