It's Trey Anastasio doing something with his guitar. I think it's a whammy pedal (which does pitch-shifts) set to a higher pitch, like an octave higher. To do this, one plays a note and then manipulates it with their foot to swing the pitch of the guitar between the note that was played and what it was set to, making a siren sound. That might not actually be what he's doing, but it wouldn't suprise me if it was.
