I don't think the shadow government is the illuminati/masons/etc. It's the part of the government you can't/rarely see. The part that does its job right. The moon symbolizes this because at first he thinks it's all bad, but then it shoots lightning at the jail from its eyes and sets him free.

The best part of this song is that the United Kingdom literally has a Shadow Government, although nobody talks about the 'shadow government' but instead calls it the Opposition. It's the name for the second-place political party, but the positions their Members of Parliament would take (eg Chancellor, the Cabinet) is prefixed by 'Shadow'. Their role is to advise the government on what they're doing wrong. Not so evil, eh?
